No matter how careful you are you will damage some of the boards. The greatest amount of damage will be on the tongue part of the board, to some extent this is not a problem as you will not see the tongue when you reinstall the boards.
The best way to remove the boards with a minimal damage is to work the board up slowly starting at one end and working the entire board up a little at a time. This is a time consuming process but it can be done if you have several pry-bars and or crow bars and work the entire board up slowly.
I once took up a floor in a Frank Loyd Wright house. The floor board were stamped 1905 on the back of them. I was able to preserve about 80% of the floor.
